You should have also mentioned msconfig (start > run > msconfig) the startup tab has check boxes that users can turn off what they don’t want booting with Windows. Also services.msc (start > run > services.msc) is another way to set what starts when Windows boots. If you don’t know what something does (or is dependent on) Google the service. Perhaps one day MS will get it right and get rid of the stupid registry.
I totally agree with you on MS Sec Essentials. That is probably the most lightweight/unbloated anti-virus program ever (Norton, McAfee, Avast, Zone Alarm are just bloated and over thought). A nice deep clean in the registry with Eusing reg cleaner works great in conjunction with CCleaner.

I use Defraggler by Piriform to defragment my Hard Drive. I defrag my Hard Drive at least 2 times a day. Is that bad? xD

Would using the msconfig help with cleaning up the start up programs also? I use this for myself but if it would make it better using the registry way could you tell me? I would rather do it the correct or better way, i don’t like using 3rd party programs and manually is usually better for me.
